For starters, PNG can't hold vector graphics, only rasterized.  Which means any scaling you do could degrade the image. Having said that, can you upload the export so we can see what you see?...

Test suggestions Can you "un merge" them? What happens if you just link the video and audio (ie. not merge them). (Does the TC remain correctly in the H264?) Next what happens if you dont link them but...

For exports the checkbox in the export settings dialog overrides all others. For preview rendering make sure to check it on the top sequence in which you are rendering previews.
