FCP doesn't consider effects and Motion properties. The through edit indicator is based on timecode only, I believe. So you can even speed up or slow down one of the clips, and the through edit indicator could still be there (or may not, if that particular timecode gets swallowed up). In that case, if you re-join the clips, even the content of the second clip would change.
Personally I agree with your second suggestion: The through edit indicator should be for true "through edits" only, meaning the two clips have not been altered separately. If I make a razor cut, then edit one of the two clips in any way (other than trimming the other end), I think the through edit indicator should go away. Alternatively, the "join" function can have a pop-up menu or options to propagate left or propagate right. I think it would be too complicated for the "join" function to try and compare the two clips to make sure all effects are identical.
Other people may have different ideas...
