Well damn. That did it. Even tried two diferent frame rates (24 and 29.97). It appears that if the sequence is interlaced, the output needs to be interlaced to avoid this flicker trouble in encoding video with effects. NOT SURE THIS SHOULD BE A LIMITATION WE HAVE TO LIVE WITH, however.
